Meanwhile: There's a large underwater glass roofed building under central city bay which seems to have been build by Jason and may be abandoned. If so, it would make a great train station. Can we modify it to be such?

I have already started a train station there, I think you'll find. It was built to be a transport hub of another kind, but I was thinking of retooling it into a rail hub. Use it if you'd like, but keep the same style. I'll zip on later and make some cool blocks for you to use.

Aw, sweet!
EDIT: Is it?
No. Separate to that, pretty much directly under the spawn.
It's centrally located and has an interesting U shape which could be used for holding platforms.
The first leg will probably run underground from Central to Sakrio [Whatever the walled city is called.] I'd like to add in a fork to Bamboo Swamp's underwater station somehow to test how to run lines out to smaller side-stations.
Instead of using glow stone, I'd like to add 1x1 and 3x3 shafts that reach the surface and are covered in glass every few hundred blocks once things get out of the city. These both light the way and let us work out where the track is in relation to the surface.
We'll start with the test line. It seems all major bodies of water are the same height (63) so that will tell us the height difference between the Central and Bamboo Swamp but Sanriko is going to be trickier.
Surface plotting due south to work out the shortest route, then drilling bore holes at the corners that will tell us when digging where we need to change direction.
Track is at height 57, why the hell was I not told about the F3 thing?
Anyway, don't touch the towers of sand I'm putting up. If I've eye-balled them correctly, the top block of each is the 7th completely un-submerged block above the water line (Height 72). There's a large trough someone's mined out for stone a while ago which no'one has built on which should save us some mining as well as being in a good place.
We're going to need lots of iron when we get started in earnest. Diamonds for tools would also help.
Alright! I've got a route from Central to Sirako sorted. It goes directly under the forest of lag then comes out next to bamboo swamp before taking a hard right and going under the Skankrio wall. It passes through a mine at one point so we can get some resources from that, maybe.
Currently, the line will run under the wall at -174, but there's lots of room between the turn and the wall so you can put the station just about anywhere.

EDIT2: It isnt.

Before Miklagard comes to you.

Milkagaurd?!
PS: It's spelled Sirako.

I've found a disused mine that the line goes through the line under Jason's castle complex which I'm working on using as a starting point.
