In all honesty, I think they should make it 3v3 with no backups. Those three are all you get. The problem with Pokebattles is that they come down to one of two things, level and type. If you have higher level and more EV and such, you just win. If you are actually equal to the opponent, then all that matters is what types and attacks you have. If you have 6 fire and they have 6 plant, you win. Most people bring in a mix of types, so what matters is speed, and which type you bring out first. You need speed to attack before they switch pokemon, but as soon as they switch shit gets stupid.
You have water, they have fire. They take fire away and bring out electric. You take water out and bring in rock. They take electric out and bring out plant. You take rock out and bring out fire. Repeat forever. It's rock paper scissors where you take turns and get to see what the other guy has before you go. The only way out of the loop is to bring Pokemon that can take a hit from any type, such as Spiritomb. Or maybe one of the players will take a chance and leave a Pokemon out there to take a hit when it is at a disadvantage. Giving the other guy a free super effective attack, not a good idea.
I think a good idea would be to have a limit on how many times you can switch. Another good idea would be to make all attacks simultaneous instead of taking turns.
The problem with Pokebattles is that they come down to one of two things, level and type. There are far more factors than that, and your post expresses an (expected) gap in understanding. Even if EV training and IV breeding were removed completely, competitive Pokemon battles are far more involved than a simple Rock-Paper-Scissors switching loop.
I do agree that 3-on-3 sounds crowded, but I don't think they should remove the option to have backups in a 3v3 battle. You can just agree to not have backups beforehand.

Please explain oh master. You and I have Pokemon of equal strength and varying types. I continually switch Pokemon every round so that you can never get a super effective hit on me. I you attempt a non super effective hit, I will get a super effective hit on you. Your choices are either to switch Pokemon just as I am, or take a big hit from me. What do you do? Try a tricky move like sleep or substitute or something?

Remember that Pokemons can have attacks that are different type than the pokemon. Let's go with little example. I have my fire pokemon out, you switch your grass pokemon away to rock pokemon (Geodue), but oh noes, my fire pokemon has a fighting-type attack and because you just switched your pokemon I can get a free hit in that will destroy your G-dude. You just lost to the scissors with rock in RPS.

Yeah, but doesn't that make the attack not as powerful as it could be?
Getting a super effective bonus is always more important than a STAB hit.
I feel that the inclusion of 3v3 battles are a lazy addition to the game. I'm curious to see what that online mode that is hinted in the trailer will turn out to be. I hope it will not be another GTS debacle.
Oh shit, I started with Stealth Rock! What is that? Spikes? TOXIC spikes? Wait a minute...every time you switch out, you take damage?! Enjoy!
Yeah, but doesn't that make the attack not as powerful as it could be?
Maybe it doesn't get the Same Type Attack Bonus, but it's still Super Effective. You sometimes wouldn't even NEED the STAB boost (which is just a 1.5x boost, as opposed to the 2x boost of a Super Effective attack).
During Pokemon Battles, it's always SET. Unless your Pokemon faints and you get a free switch, you're going to switch into your opponent's attack. I may have a Venusaur out, and your Blastoise switches out to a Charizard, but you run the risk of switching into a Sleep Powder, leaving your Charizard vulnerable to a potential super effective Rock attack that my Venusaur may use. Or hell, you may even just switch into the Rock attack first, without even worrying about Sleep Powder.
You realise a Pokemon + Advance Wars + Online game would effectively be putting a gun to the head of Rym's interaction with the outside world.
Well, while we're at it, can we add some mix of: Farming, vehicle/building/town construction/ownership, permanent character/monster death (Which makes up for cutting the grinding.), fishing, camping and/or lots of open space to explore with interesting ruins to find.
Oh, and keyboard shortcuts.
That would have me pretty much signed out of society.
It won't prove anything because I do not have Pokemons of sufficient level or EV train or anything, so I will lose no matter what.
First, Wifi or Battle Revolution will automatically up all pokemon to lv. 100, so levels don't matter. Or maybe I could just use some in-game non-EV'd pokeymanz instead. Just so you can see how these crazy battles are working nowadays.
Or yeah, what Rym said. We could just use Shoddy Battle (if it still exists).

Dickpunch used rock polish, and cannot go any faster. You've already lost.
I think I just melted...
